If you're OK with the command-line, you could use ffmpeg to record your desktop and then use the tee psuedo-muxer to record copies to multiple locations. I haven't used this to record to separate hard-drives, but I'm not aware of any underlying issues that would prevent it. You can't do much about it. Movie Maker can only export in WMV format - and WMV is created for small video sizes (at the cost of quality). You will need another software package to export in other formats than WMV. Check out Pinnacle products for alternative - they target amateur producers.

Personally, I've been doing this by recording WITHIN the DAW and then syncing the tracks. You could even do this by creating some noise in the DAW that also has a visual aspect (e.g., turning a synth on and off).
