The way I did this was to assign a cc 11 to each volume slider in the multi (the default midi assignment is cc 7).
To do that, you open the browse pane in Kontakt, go to the Auto tab, then choose the Midi automation tab.
Now drag cc 11 onto each instruments volume slider.

I'd take the aux channel route to do this myself.
Set up an aux channel with just your filter on it and have it take it's input from an aux buss. Lets say it's Aux Buss 1 as the input. Since there's no wet-dry blend on the filter VST there's no need to set it to 100% wet.

I'm sure Virtual Dub http://virtualdub.sourceforge.net/ can do what you want, though there may be simpler scripted cutters out there. Before investing too much time in the script, be sure VD can handle the particular codec(s) you'll be using.

On a very personal view, I'd recommend just leaving it to 15/8 - it's just easier.
